Milk microRNAs and human gene regulation

Curated published milk microRNA datasets, compared bovine and human sequences, and assessed evidence for human regulatory targets. Built a continuous Petri-net model of miR-146a-mediated inflammatory signaling and evaluated its behavior against published experimental data.
Sex-specific gene regulation

Fine-tuned Borzoi, a deep-learning model, to predict sex-specific gene expression from DNA sequence, identified regulatory motifs, and benchmarked variant effect predictions against known QTLs.
Spatial transcriptomics of colon cancer

Developed a distance-weighted ligand–receptor inference method for colorectal cancer spatial transcriptomics data, incorporating spatial proximity into cell–cell communication predictions.
Allele-specific expression pipelines

Built and benchmarked Snakemake and Nextflow pipelines for allele-specific expression analysis of Drosophila bulk RNA-seq data, and reimplemented a core tool in Go.
